The timber ceiling was fully ablaze by the time fire crews arrived.
More than two dozen MFB firefighters attacked the fire, bringing it under control in 35 minutes.
Crews remained on the scene overnight to extinguish hotspots, which were fuelled by strong winds.
Tram services were interrupted but have now resumed.
The cause of the fire is yet to be determined but it is not being treated as suspicious at this stage.
MFB Specialist Fire Investigators will examine the cafe this morning.
