San Sebastian is well and truly on the radar, but then so is everywhere else worth visiting in Spain. In September things will be calming down a little and if you're interested in Basque cooking, this really is the place to be. I'm seeing plenty of availability on Airbnb in early September starting from about €100 per night for a self-contained apartment for two.
Spain has plenty more to offer. In the Andalusia region there's Seville, Granada and Malaga, as well as some gorgeous villages, but they're going to be far from empty in September. Same goes for Cordoba, Bilbao and especially Barcelona, and anywhere with sand along the coast.
