Officers from the Federal and Victorian police executed a number of search warrants as part of investigations into alleged financing of terrorist organisations.
The raids took place in Glenroy, Coolaroo, Pascoe Vale and Dandenong.
A spokeswoman for the Australian Federal Police confirmed the operation but refused to give any further details on the operation, including whether any person had been interviewed or arrested by police.
"The Joint Counter Terrorism Team located in Melbourne has this morning executed a number of search warrants as part of a joint counter terrorism investigation into allegations of financing of a terrorist organisation,'' the federal police said.
"The community can be assured that this investigation is not related to any terrorist-related threat or incident," the AFP said in a statement.
"It would not be appropriate to comment further at this stage as it is an ongoing operational matter."
