American Ben Spies, the 2010 pole-winner and race runner-up, was second at 1:40.078.
Stoner, whose build-up to this weekend's race has involved a war of words with seven-time world champion
Valentino Rossi, was fifth fastest in practice.
World championship leader Jorge Lorenzo came in third fastest.
Qualifying is scheduled for today. The race will be held on Sunday.
Rossi's season-long struggles continued on Friday, finishing 10th on the speed charts with a time of 1:41.529.
