Henderson will have adductor release surgery on a groin later this week, halting the 22-year-old's progress and forcing the Blues to delve deeper into their playing list.
Henderson, who has played 11 games this season but hasn't played since succumbing to a persistent groin injury in round 12, has forged a promising career in defence for the Blues after crossing from the Brisbane Lions.
"After speaking with the medical staff I decided it was best to have the surgery as soon as possible," Henderson told his club's website.
"Even with further rest I was no certainty to be able to play later this season and would still require the surgery. Having the surgery now will ensure I will be able to complete as much as the pre-season training as possible."
Carlton football manager Andrew McKay said rest would not have guaranteed Henderson would return to the field this season, with the club opting for surgery to ensure he would be fit for 2013.
