He was treated at the scene before being taken to the Royal Adelaide Hospital for treatment.
On Monday he remained in a serious but not life-threatening condition.
Shortly after the incident police went to a nearby house and arrested Cowling, who is known to the victim.
A witness who was fishing nearby told reporters the victim had been fishing with another man down at the waterline when the alleged attacker approached them.
The victim and the man got into a heated argument with the victim reportedly backing into the water to get away.
The man then allegedly drew a firearm and shot the victim to the leg before leaving the scene.
Cowling was arrested a short time later at his nearby home.
A police spokeswoman said officers located a sawn-off 12-gauge single-barrel shotgun during a search of the home.
The gun is now being forensically tested.
